I had these 2 problems in my first game, but next games worked fine

I'd guess that's because you selected the tutorial variant of the game, which include pacifist and not third age.
You have to select the "Complete" option to have the full game.

I have Normal Mode selected
Game version: Handbook
Peaceful Variant: Off

And we are missing a 3rd age and no treaties have shown up.

As MoiMagnus said you have to select "Game version : complete" and not "Handbook".
Handbook version = tutorial version (without 3rd âge or treaties).

I've played many games without this issue but it just happened in 391022973. Game end triggered after the age 2 deck ran out.

Same as OP, game from @repoochsoj has been setup as short game.
