My water formation was also incorrectly scored. I had a chain of 6 water tokens, which should have been scored as 15 points. Instead, I only received 11 points (as though I only had a chain of 5 tokens).

I fulfilled the condition of the spirit token twice but got no points for it. Table ID 684721507 This happened to me once before. Both in a solo game.
I have pictures of the scoring card and the final game situation I can email if you like.
The spirit card was the following one: Gain 4 points for each mountain of height 2 or 3. The game never let me place a white cube on two adjacent mountains of height 2.

Ce n'est pas la première partie pour laquelle ma rivière est mal comptée, ce qui me fait parfois perdre des parties que je ne devrais pas. Le comptage s'arrête toujours à 10 même si j'ai 7 ou 8 jetons bleus (qui devraient faire 19, 23 points).

My opponent had 7 waters but only received points for 5 of them. They also had the water spirit.

I had 4 sets of two water each, which should have scored 2 points each for 8 points. The game only scored me 2 points. I've had water mis-scored before. The scoring algorithm seems to be flawed for water.
